It might be worth checking the float height first. Could be a bit of muck in the float valve...
Take the idle jet cover off, push a length of clear pipe onto the jet and check the fuel level settles next to the pip on the float cover.

In my experience an incorrectly positioned needle will not kill an engine. If you decide to check the fuel level per Clanger9's advice I suggest you re-check the pilot jet for debris, (did you confirm the bypass gallery was clear last time?), you may have contaminated fuel / debris from the fuel tank.
You did time the bike with the ATD fully advanced didn't you.

If it is starting and ticks over okay then I would think the pilot jet is okay.
However if you found debris at the pilot jet then I would clean the main and needle jet thoroughly .
