alternator /rotor position?

alternator /rotor position?
hi , i have an atlas motor fitted to my model 33csr , coming round to refitting the chain case (after an engine rebuild ) the position of the alternator in relation to the rotor is puzzling me , it only sits halfway into the alternator ? i found this when i stripped the motor for a rebuild so it must have been working before i touched it ? or not ? anyone else had experience of this ? if i space the rotor out on the crankshaft there's only about 5 threads to hold the nut on , this dosent seem right , so my other thought was to make longer primary chain case studs and space the alternator inwards to suit the rotor position ? the photo is how i found it when i stripped the motor for the rebuild

The spacer goes between the sprocket and the rotor.
